I think they will refit automatically in orbit around a planet with starbase, but the will stay i. ex. to titanium armor even if you upgraded the design to say duranium armor.

You can see it on the design screen. the 2 top wepaon slots are for the rear, left and right is clear, I think and the below the ship listed slots are for front weapons. And the firing arcs works in combat, tested it.

You can do it with your scout and it will probably give you a (significant) boost in on research field. Ancient advanced ruins also will have significant advanced colony buildings that only need to be repaired once you colonize the planet.
