In order to refit your ship, the only thoing you have to do is send them (the fleet) orbit a planet with a starbase. All the ships' components are automatically upgraded to the lhe latest version.

I think levelling up as a form of technological process is a realistic approach, combined with new discoveries it is a simple but good model of how technological advances realistically work. in the fleet window you can sort the fleets by given order, though I agree, some warnings on turn end may help, but I think it should be a check box in the gameplay options (so to avoid having to give an order to each ship)
