In order to refit your ship, the only thoing you have to do is send them (the fleet) orbit a planet with a starbase. All the ships' components are automatically upgraded to the lhe latest version.

btw, of course you have to upgrade your designs before

in the fleet window you can sort the fleets by given order, though I agree, some warnings on turn end may help, but I think it should be a check box in the gameplay options (so to avoid having to give an order to each ship)
